I have a segate 20gb connected to the second IDE (master) with a cdrom connected slave.  I ran the backup script and the backup will give errors and copy nothing.  any ideas

Yes, provide more information to start.  What errors are you getting?

Assuming you are running e-smith 4.1.1, have you installed the latest backup update, e-smith-backup-1.2.0-11.noarch.rpm?

I updated the software, but I get input output error and aborts the backup (script).  In auto mode will not start.
