I too have suffered these (and a few other) problems with Cypheus. I feel it is simply a matter of dodgy software on the client side. Unfortunate really since it is probably the most complete client software feature wise.

We stopped using it about eight months ago. Instead we are using a slightly modified version of this - http://www.hylafax.org/howto/clients/RelayFax.html which has caused no problems at all. Note that it will not allow easy connection to multiple servers nor would it store out going faxes, but for my customers it is suited very well.

I found the easiest way to "repair" a problematic Cypheus installation was to delete the registry settings. The problem with this is you need to enter all the settings in the client again.
