Since I got this email:

My spamassassin issn't running anymore. When I try to run spamd manually I get:

ERROR!  spamassassin script is v3.000000, but using modules v3.000001!

When I push the "Save/Restart" button in the server-manager I get an Internal Server Error

the upgrade broke some part of the process. My spamd will restart but things are not consistantly being tagged as SPAM. RBLs still working.

Something needs repairing buit it is unclear what.

I don't know how much help I will be.  I have my Spamfilter set to download and notify me of updates, then I manually installed the updates.  My e-mail seems to be tagging spam OK.

Where does that error message appear in /var/log/messages?

I think the solution to your problem is rather simple. I have the system configured to download updates but then to only inform me and not to automaticly install updates. So i recently had a message in my inbox about this update and where to find it on my sme server (/tmp/USA). Of the 3 files it said it downloaded I could only find 2 files in the /tmp/USA location. The spamassassin-tools was not there. I therefore downloaded it manualy and then performed the update.

I suspect that in your situation the same thing happened. Not all files needed where present and updated.

Use rpm to check if all updates where correctly installed and if any is incorrect download and install it manualy. Should fix your problem.

Thanks, just when I wanted to check it, a new message appeared in my inbox telling me Spamassassin was updated, works fine again now.

edit:
Switched to notification instead of auto-install :)
