chmod through ftp is disabled in e-smith for security reasons.  There's been some discussion here in the past about this; a search may uncover some more information (possibly including how to change this behavior).

If you have SME V5, make sure you updated to the 2nd update blade. If you did and it still does not work, take a look at the IBAY you created and make sure you selected "Execute Dynamic content CGI PHP etc...."
