I have a CMD 649 chipset raid controller that I wish to use with SME server as well as two identical 15gb 7200rpm hard drives and an 8.4 gig 5400rpm if need be. How can I setup the RAID controller? It has its own bios and is bootable.

Just follow the instructions for the RAID controller. It is totally independent of the Operating System. When you install SME choose not to have software RAID (because you have hardware RAID).
