I did a trojan-horse scan at sygate.com and it reportet an open port on 3128 on my private-server and gateway. I found out that this is probably 'squid'. should I close that port and if how ?

no dont close it - thats the port used by the proxy server in SME to connect your network to the internet for web browsing. What some may suggest is that u change the port number to make it less obvious that you run a squid proxy but cant comment on the security of squid against hackers - dont know enough about it.
