I used Clarkserver before... updating was easy, just click a button...
How is this organised in SME-server?

Well, the previous commercial version put out by Mitel has this ability in the form of blades. The GPL version requires that you install updates manually.
Note the recent annoucement that Lycoris is taking over dev. of SME. My understanding is that they plan to release a new commercial version very soon that will have an automatic update feature.

Is somewhere a good description how to update manually?

First, download the updates. 6.0.1 updates can be found here: http://no.longer.valid/phpwiki/index.php/Downloads.
I find it easier to download them on a Windows PC and cut and paste them to an ibay, so that's what I do.
Then log in to the server as root (either through SSH, or the console), navigate to the folder where you copied the updates, and run these three commands:
rpm -Uvh --replacepkgs *.rpm
/sbin/e-smith/signal-event post-upgrade
/sbin/e-smith/signal-event reboot
