I wish to start a program when e-smith boots up (like a system service or the such).

Whats the best way to do this?

Have a look at one of the many HOWTOs that describe how this is done for a particular package

See the sections re Starting dansguardian and Enabling the dansguardian service at startup.

Chamnge the details to suit your service.
