How to prevent that files will be excluded by the filters?
Which files are excluded by the filters?

That is a normal report as shown here:

http://wiki.contribs.org/DAR2

The backup includes all base dirs but excludes subdirs under ones we do not specifically request for back up. Hence the report that they are ignored/excluded by filters. The key is everything you did request was backed up w/o errors.
