Has anyone setup a secure server with e-smith/SSL and a CA certificate?

My problem I think is that I have virtual domains and the certificate is issued against one of those domains.

Question:

Is there anyway to setup a secure server for one of the domains (primary or virtual) withouty having to isolate that domain on a spearate machine.

Any help would be greatly appreciated.
