Im looking to move to this on sme instead of the elastix pbx we currently use.
But due to a recent failure im paranoid about backup etc.
Does the sme backup routine backup the config etc of this (i presume its sail?) so if i build a new machine and restore from the backup when i install the contrib will all the settings etc be there?

I don't know anything about sail, but I'd very surprised if it doesn't adhere to SME's standards

SAIL has a backup facility on-board.  It will take a backup every time you commit a change to the system and also once a day.
You can offload the backups with a cron job if you wish to send them off-machine.

Where does it store that backup? as im using affa from 2 different locations for backup offsite, im looking to see if that backup file would automatically be included?

database backups are in /opt/sark/bkup

As that location appears to not be in a standard sme backup location can i adjust where that is stored, ie in an ibay for instance?

no.. if you are using Affa, you can easily add the path (read Affa's wiki page)
